I'd check your gamemodes.txt and gamemodes_server.txt to see if your mapgroups were reset. Mine was working fine as of 1 hour ago, ran the update, then had the same symptoms as you do. Looks like my mapgroups got erased, luckily I backed them up right before the update.
Check those and you'll probably find your problem. If neither of those are the issue, add a "sv_hibernate_when_empty 0" line to your server.cfg - Hibernating causes all sorts of weird connection issues for my server.
