Rob, I don't know if it's still an issue. Most problems you reported are
due to the default margin/padding of elements.
shifting and the white space:
ul, form {margin:0; padding:0;}
bottom nav bar:
#bottomnavbar { ... /*position: absolute; left: 225px; bottom: -50px;*/
position: relative; top: 50px; margin:0 0 0 225px; ...}
