Just to let everyone know I managed to fix my disappearing background problem. The line I needed to remove was:
#body-wrapper: margin-top: -6px;

Not sure exactly why that caused such an odd bug. It seems that in IE when you have two <div>s both with background images, you can't use negative margins if it'll cause them to overlap?

Anyway, it's fixed. Wahey!
