Hi Don; I don't know of a way to actually link two distinct columns (although I'm something of a novice myself) but one possibility that occurs to me is to try creating a 'fake side-column' by inserting your annotations into the main text wrapped in, say, a span, and then float them into the position where the side column would be. If you need to give the side column a colour then you could do that with 'faux-columns' (ie. column colours delineated via a simple repeating background image that spans the page).
I'm sure there will be all manner of problems inherent in my floating idea that others more skilled than I will pick up in a heartbeat, so stand by for it to be shot down. But off the top of my head, at this late hour, that's what spring to mind.
