Your containers are probably collapsing to zero height or perhaps one line-height, and as IE is also snarky about displaying absolutely positioned content outside of its relative container, this could cause the problem you are encountering. You could use one of the usual methods, preferably a conditional comment, to give IE6 "height: 400px;" as IE 6 treats "height" as "min- height".
