While I've yet to get around to trying, I've wondered if compiling ctwm
in a way that disables a bunch of extended hints and whatnot might help
reduce the degree to which idiot application authors keep thinking they
know better than I how I want my windows focused and stacked, so if you
don't get any better answers it might be worth poking around in the
makefile's options.
