I wouldn't expect it to be; that info would all be getting passed
through the X server to get to ctwm.  In some quick testing here, I
can't reproduce it; works just as expected for me.  I'm using Pause
remapped to Num Lock:

% grep -A2 Pause ~/.xmodmap
! Pause -> numlock
keycode 0x6E =  Num_Lock        Break
add    mod2    = Num_Lock
