I made a similar experience : If you have selected a location in WinCVS already containing a previously checked out module, then the CVSROOT information will be stored within the 'Root' files in each 'CVS' subdirectory. WinCVS is using the information in these files and not the settings you enterred in the preferences.
But checking out the module to a different location worked for me. Then WinCVS used the settings from preferences.
