One quick and dirty method we ended up using in our Outreach game were to make such units "Markers" instead. The stellar empires easily outdistanced the numbered 30 unit limit of Stargates so we just made them blank markers with only the Stargate Icon.
We did this because Markers have no one-for-one limitation on the number of units like playing pieces do. It also fits because Global War units are so 'generic'. There is no reason to track the unit designators for historical purposes. A '1' infantry unit is a '1' no matter where it is on the map. You could also dispense with the number values printed on the marker and let it float by using the edit text feature.
