I guess the answer is that it depends on the changes. Generally speaking if you are simply adding new things to the gamebox, you can also add them to the existing scenarios. If you just add markers or make map changes to the gamebox, they will appear automatically in the scenario, and even existing games.
If you make deletions then you could have trouble with existing scenario files, but I know that I have made gamebox deletions and then successfully modified the scenario files. Existing game files really don't like deletions.
