Third-party repositories aren't taken into account, presumably because they're not officially supported by the distro. I suppose one possible solution is to add a "Give priority to my custom mirrors" checkbox to the mirror selection page, which would cause setup.exe to give first consideration to setup.ini from any user-entered mirrors/repos.
