Depending on the package in question, any one or more of the following
reasons:

1) it provides a newer version or additional features not found in the
distro version of the same package;

2) it depends on a package or version only available in Ports but not in
the distro;

3) it hasn't been well tested yet;

4) I haven't taken the time to go through the tedious ITP process for
the package (I maintain almost 2000 source packages).

Once the distro's gcc4 is updated (which should be RSN), then I will be
able to move a lot of the overlaps (from the first two) back into the
distro.
