Depending on the application, you may be able to set up keyboard shortcuts to do this. For a bash example, see <http://cygwin.com/faq/faq.using.html#faq.using.copy-and-paste> (or try searching the archives of the main Cygwin mailing list for "copy paste" -- I'm sure there were recipes for various key combinations).
