Holding down a modifier while leaving the Cygwin/XFree86 is covered by the
new patch.  Starting from another window and holding down shift while
switching the focus to Cygwin/XFree86 seems to be covered by Windows (it
generates a new Shift keypress message when Cygwin/XFree86 gets the focus).
