I am using the paid version of AVG 2011 and Cygwin is still working for me. However, I disable the AVG feature "Resident Shield," and I have done so for years. I also disable automatic updates. I do both updates and virus scans from a shell script that I execute (from Cygwin bash!). I realize that most people find the "resident" features of anti-virus programs to be attractive.
