Your problem is most likely \r\n related. See below for more info.
The variables both use the /cygdrive pseudo mount which
> HOME = `/cygdrive/c/devsource'
> TEMP = `/cygdrive/c/windows/temp'
from the entry in the registry
> HKEY_CURRENT_USER\Software\Cygnus Solutions\Cygwin\mounts v2
> (default) = `/cygdrive'
> cygdrive flags = 0x00000020
indicates that you have as text mode while
> C:\cygwin\bin /usr/bin user binmode
> C:\cygwin\lib /usr/lib user binmode
> C:\cygwin / user binmode
are in binary mode processing.
To fix this problem, the command
mount -b --change-cygdrive-prefix /cygdrive
will cause /cygdrive to process files in binary mode by default.
