Martin, did you insstall cygwin via setup.exe? And did you try to
minimise the number of packages you installed?

configure scripts do work - look at squid, python,perl,
autoconf,automake,libtool,shellutils,binutils,gcc...... all of which use
autoconf and work on cygwin.
