I noticed that emacs doesn't follow symlinks set up by cygwin.  I have a symlink in my 
home directory which points to a windows NT directory off my C: drive.  If I launch 
emacs from my home directory from bash I cant traverse into the symlink from the emacs 
buffer. I have to actually go to the C: drive in the emacs buffer and start traversing 
from the physical directory.
