I just started doing something similar. I started inserting printf
statements into the cython code up to the point of failure, just before that
I inserted my known working C-code and the recompiled. Now, the good code
also fails on the same integers, so i'm  thinking it may be a linker bug.

I'll boil down a simple Cython example and see if I can replicate it.
