I'm not sure. Joseki seems to be complaining about the presence of the commons logging library on the webapp classpath. Possibly this is because Tomcat already provides its own version of these. You could try to delete the commons-logging.jar from D2RQ's /lib/logging directory and create a new war archive following the usual instructions. Let us know if it works.
