I think this is a bug that should be fixed for the 1.0.4 release.  I think
we used to just ignore failure when removing directories, and suspect that
the problem is in the fancy new apply code.  Switching to that behavior
would probably be the simplest solution.  If someone wanted to look into
this, that would be great, since I'm on vacation at the moment.  If not,
I'll see if I can fix this in a week or two.
