Is this a repository and patch that I could take a look at? The error message suggests that there is repository corruption going on (which I'd be likely to be able to recognize if I can take a look at it), but it may be that darcs is doing something silly with such a large patch. With large changes like this you may benefit greatly in performance by upgrading to darcs 1.0.4rc2, although binary handling still has a long way to go (and we have an idea how to get there, just haven't had time).
