The suggested ordering/grouping makes a lot of sense. Furthermore, at
the end of each command description you could have sort of a checklist
to describe its effects. Something like:

Affects Patches: Yes/No
Affects Working Directory: Yes/No
Requires Source Repository: Yes/No

The last one indicates whether or not access to the source repository
is required for the command to operate properly.
