That is odd.  There is a patch in that repository removing
Vanilla/aclocal.m4 which has presumably vanished from your
_darcs/pristine.

Is there any chance at all that you might have deleted it on accident?
I know sometimes I get a little carried away with find and come to
regret it when havoc is wreaked accordingly (there is a feature in the
works which will make darcs far more resistant to this)

Otherwise, it may be worth filing a bug report.

By running darcs repair.  No arguments, just run it like a regular
old darcs command.  It reconstructs your pristine cache by applying
all patches in sequence.
