Yes, it could be that there are errors that are only exposed when you "darcs 
repair".

Yes: does "darcs check" give the same errors?
Are you on Windows, or has this repository been used from Windows?

If the repo was used from Windows, it could be that darcs has a patch that 
refers to the file in another mix of uppercase and lowercase than the other 
patches do. You could do a "darcs changes -s --matches 'touch 
app/misc/file.php'" to see if that is the case here. That command gives you a 
list of patches with the files they modify - just look through all of them and 
see if the filename is spelled the same way in all patches.
