I don't see a strong reasoning even in the original ticket for this change.
There was not one situation mentioned where having the patch cache
under ~/.cache would have helped a great deal solving any problem.
As others have recommended a simple symlink would solve the "be more
standard compliant" issue. For example under Mac this would be
sufficient:
ln -s ~/.darcs/cache ~/Library/Caches/darcs
Regarding the preferences, I would note that stuff under
~/Library/Preferences/ are usually .plist files. for strictly command
line apps the ~/.<app-name> scheme is too well known to change.
