Just an update in case anyone else runs into this, it was a broken setting. I first deleted the library.db file and let Darktable rebuild it with now luck. Finally I end up moving the whole .config/darktable folder to reset to defaults. After importing my images I can now export full res files from the D800 again. Reimporting took a little while (I have a lot of images) but other than that it was a simple fix. Thanks!
