You are right problem is not in darktable.
I tested in Cinnamon (GTK3) and Gnome-shell on Xorg, popups are right in
Darktable 2.2.0.
In Gnome-shell on Wayland, the popup menu is broken.
(but still, I don't undestand why in Darktable 2.0.7 popups works well
also in gnome-shell on wayland)...
