You could use the darktable database to find
those duplicate filenames in sqlitebrowser; if
you know a bit of sql, you could create a
textfile and transform that manually to a shell
script inspecting/removing those files.

The alternative is to use a one of few programms
in Linux which offer to find duplicate images.
It seems that geeqie does a good job not being
fooled by renamed files or minor edits.
