Are you sure you're running the master branch? What version does darktable report? The X-E1 file I have works fine in master and gives that error in 1.4.2. If I had to guess I'd say you've compiled darktable and probably installed it to /opt/darktable/bin/darktable but are still running /usr/bin/darktable, which is probably 1.4.2 or 1.4.0 from a system package. > I am wondering if maybe I compiled it in a wrong way. If that doesn't work I'd like to have a look at the file. There are no upgrades needed. The RAF files are now supported by rawspeed instead of libraw and they are both included with darktable anyway.
