While I don't know what is happening here (I am not a darktable developer)
previous experience with duplicates appearing in some kind of display makes
me suspect a database query with a JOIN condition that returns more than
row for each item.
If that is the case, while there may be more than one copy of the picture
in the lighttable view there will only be one copy in the database. Do not
attempt to delete or you may find deleting one deletes both apparent copies.
