In Linux, in you home directory, open a terminal:

find -iname '*darktable*'

in my opensuse darktable is:

./.cache/darktable
./.config/darktable

Copy those to a safe location and copy them back after upgrading.

You may have to create a new symlink from your new darktable to your 
monitor-color-profile.
