I have downloaded the latest source code (beagle-0.3.9) from the  web site. 
 
Can I built the assembly(beagle.dll etc..) by opening the C# files in a new 
project via VS.NET in windows.

Not without some work, no.  Today Beagle is pretty Linux-specific, and
some work would need to be done to port it to Windows.  I think it's
probably very worthwhile work, however.

In the source tree from SVN, trunk/beagle/beagled.

Because of the Linuxisms, yes, but if it were ported it shouldn't.
