To watch why every page get indexed and why every link is accepted or rejected, you may run indexer with -v 5 switch, this enable debuging output explaining every operation. Usualy, if indexer get indexing all sites, then probably one url in Server command has been specified without trailing slash, i.e. Server http://www.server.ext that Server command allows indexeing for all Internet.
