Is this device an FPGA? If so, there is an IP module available
from Xilinx that implements the VLYNQ protocol.

but I don't really know how VLYNQ works, specially how the link is
stablished.
SPRUE36.pdf seems to have an incomplete VLYNQ protocol specification.
Anybody knows where can I find a detailed one?
