Raghu, Looks like you are switching from NAND to PCI. Have you taken care of pinmux switching similar to http://wiki.davincidsp.com/index.php?title=Pinmux_Switching_from_NAND_to_PCI?
Also, can you try disabling NAND & ATA in kernel?
