I just had a brief look in the code, it tries to set the "From"
header in the reply to the value of the "Deliver-To" header in
the incoming message.

It should be a lot smarter about this, as there is no guarantee
that the Deliver-To header will exist.

I'm guessing your MTA isn't adding the "Deliver-To" header
before insertion?

If you're using sendmail, you can do this by adding 

HDeliver-To: $u 

either to the LOCAL_RULESETS in your .mc file, or directly to
your sendmail.cf just before your MAIL FILTER and MAILER
DEFINITIONS

The auto-reply code will then be able to figure out who the
incoming mail is being sent to.

Any other fix will involve hacking pipe.c
