Sub-folders work nicely on the iPhone.
You could check your Mail preferences on the iPhone to see if raising the
number of recent messages from its default has any effect.
My subfolders are not in my INBOX though but within a custom folder hierarchy
below.
(thats using IOS 4.1 btw.)
