You can import the DbPedia ontology in Protege (cf http://wiki.dbpedia.org/services-resources/ontology). And build your own ontology upon it. And/or you can query the DbPedia endpoint for data, using CONSTRUCT queries. And import the RDF query results in Protege.
I have hacked a visual tool to interact with SPARQL endpoints. Cf http://datao.net. Feel free to use it to interact with DBPedia. (note: you can export the query results as RDF with this tool, and then import them in Protege).
