I suspect one way to fix it is for the packages with init.d scripts depending directly on scripts in the initscripts package to list initscripts as a package dependency. It should make sure initscripts is unpackaged and configured when it is needed. As the hwclock script is in util-linux, I suspect adding the dependency there is the most correct approach.
