No, it really does not 'expect the boot partition to always be at (hd0,0)'. It will take into account the mountpoints you selected for / and /boot (if that's on a separate partition as in your case). My guess is something else is happening here. Maybe it is related to having / on LVM/RAID and /boot on RAID. This is not supported perfectly yet. On which partition did you ask GRUB to be installed? MBR or other? Could you please check if the installation logs (/var/log/debian-installer on the installed system) provide any helpfull information?
