The ifupdown manpage only says this about option -a:

       -a, --all
                     Affect all interfaces marked auto.

For ifdown this is incorrect. In fact it takes down *all* interfaces.
According to bug #208607 this the intended behaviour. That should be pointed
out in the manpage and the help message printed by ifdown -h.

These bugs were fixed in the NMUs, and should've been closed as part of 
the 0.6.5 upload, but missed out.

#79999: Need ability to specify media type
#150720: interfaces file should support all ifconfig options, incl. MTU
#177896: typo in network-interfaces
#207388: dh_suidregister-is-obsolete
#213619: Please document ifdown -a behaviour correctly in the manpage
#255053: ifupdown/examples/check-mac-address.sh: [PATCH] syntax error
