The problem is simple, mysql-server was stopped for upgrading too. I had to upgrade flyspray manually (with the available php-script). I don't know if it is possible to do the upgrade after mysql has been started, but that would solve this kind of problem. In short: packaging bug, but only when mysql-server is updated at the same time.
