When using the settings UI, one cannot define key bindings to
Mod4+something keys. The Mod4 part is ignored, leaving a plain
unmodified key in the configuration. However, hand-editing the config
file in $HOME/.themes/$NAME/xfce4/keythemerc and reloading config is
sufficient to bind to such a key. It seems an issue only related to the
UI configuration tool, not xfwm4 itself.

I've just tested this again (this time with gtk 2.12) and I can't
reproduce this any more.
Feel free to reopen it if you're still having problems.
