When GNOME Terminal is set in Preferred Applications, the command string
is set to 'gnome-terminal --working-directory=%f'. This seems to break
nautilus-open-terminal: all terminals open in my home directory rather
than in the selected directory.
A workaround is to set a custom terminal command of 'gnome-terminal'.

It seems that when "GNOME Terminal" is set, the command string is now
'gnome-terminal -x', which makes nautilus-open-terminal work again as
expected.
I think these bugs can hence be closed safely.
