The location of the configuration file /etc/munin/munin.conf is
hard-coded in the /usr/share/munin/munin-update file. It would be better
to make this user configurable because it would make it possible to
split this file in more pieces. These pieces could then be scheduled at
different times to spread the load of the server more equally.

Upstream considers this user-configurable, since it can be set when
installing (or making a debian package).

This will break in too many ways. Munin assumes one instance of each of
the scripts running from munin-cron, and from one configuration.
