Check your gnome and kde specific soundsettigs. I assume the systemsounds don't work perfect. For this you can find help from experienced kde and gnome users at debian-users mailing list. A first step could be to start alsamixer and set one control after the other to zero and check wether the noise persists or not. I'll close this bug as it seems not to be alsa related anyway.
