I tried to download mupen64plus 1.99.4+2 from unstable. It is uploaded
according to 
http://packages.qa.debian.org/m/mupen64plus/news/20110724T130734Z.html

Only an older version is available, but packages like libmupen64plus2
(which seems to be uploaded at a later point) is available.

I found a similar bug for experimental http://bugs.debian.org/620867
So maybe it is the same problem in unstable

It is there and you can check that with:

wget -O- -q
ftp://ftp.debian.org/debian/dists/experimental/main/binary-i386/Packages.gz|zgrep
'^Package: mupen64plus$'
wget -O- -q
ftp://ftp.debian.org/debian/dists/experimental/main/binary-i386/Packages.gz|zgrep
'^Package: mupen64plus$'

It needs some time until it is synced to the mirrors.
