If I delete a message (maildir) locally whilst offlineimap is syncing my gmail
account, then it crashes. If I wait until it is counting down to the next sync,
then it runs normally.

been fixed in 6.4.0 release.
6.5.3.1 has been recently uploaded into debian sid.
Please try this new release. From quick testing it appears to have
solved many issues.
