The package doesn't ship a flags.conf file, which is annoying since sage
expects it.
The sage spkg builds polybori using:
${SCONS} devel-install install "PREFIX=${SAGE_LOCAL}" \
"INSTALLDIR=${SAGE_LOCAL}/share/polybori" \
"CONFFILE=${SAGE_LOCAL}/share/polybori/flags.conf"
and I guess the CONFFILE=... is responsible for the generation of that file.
